The two countries had forged a friendship in the 1990s largely based on military co-operation and intelligence sharing, though trade also prospered. Turkey has improved relations with neighbours such as Iran and Syria in recent years and Mr Erdogan became a popular figure among Muslim countries for championing the Palestinian cause.

I am willing to bet that Turkey pulled the flotilla stunt in order to have an excuse to cut ties with Israel. Having Israel as an ally was convenient in the 1990's and 2000's, but Turkey is well aware of what is brewing in the Middle East and it is well aware that its economy is as much of a concern for EU membership as its culture/history... Also, with a seat in the UN Security Council, Turkey might be doing its best to "sit this one out".
